You need go trap the rocket/missile in 5 panels one one the front on top bottom and left/right side and don't forget to XML mod the rocket so it selfselfDestructTimer goes for a long time and burnTimer but these mostly apply to the rocket the missiles are more complex

The turret is little bit tall also to make the gun have recoil put disableAircraftCollisions to True and make sure that parts that move are not connected to parts that are not supposed to move
If you do get the beta just make sure all mods are off, and just to be save and if you want you can back up current builds on the website.
I haven't had any problems with my builds.
