What part wasn't workr? If it's the gyros, then you probably have the physics settings at Low, which doesn't go too well with them. If it's the gyros themselves, then I'm not entirely sure. Admittedly, when I first learned how to build a mech, I had to go through a bit of trial and error before getting it right.
Yeah, submarine warfare isn't exactly compatible with aircraft carriers. That, and that thing would probably be the number one most expensive thing to maintain, given that your combining the maintenance requirements of a giant submarine AND an aircraft carrier AND all its aircraft.
