Red,Cyan,White and Green parts are what I have modified.

Alright, I had to replace some things mainly the code as it was interfering with the flight controls at high speeds. The aircrafts thrust vectoring code had to be replaced as it was also interfering with flight. however using a much simpler code has made the craft flyable again it just requires some skill. I've added two wings, one should be inside the white painted part and the other is inside the green roll control surface of the main wing.

Make sure to nudge the "VTOL Trim wings" into the craft I placed them outside for ease of access.

Also re-adjusted the position of the landing gear, for fighter aircraft you usually want the rear landing gear to be placed just right behind the Center Of Mass and the frontal landing gear placed behind the cockpit.

Gave the engines some punch to help it fly a bit faster.

The aircraft has a bit of a wobble when pitching and rolling I dont have much time and Im a bit busy so I wont be able to troubleshoot that.

If you dont like some things I changed feel free to change some things back.
