I am currently working on a classified project that requires me to mirror a part using xml modding, But I have a problem. The aircraft is not centered. the X axis is -.13 so mirroring any part without doing it around the cockpit would make the part a little off. Does anybody know what to do? thanks!

Usually when you undo the craft goes off center. Just put the cockpit down the airplane's centerline and you're good to go.
