So I want to get rid of all my mods.
But
If I removed every single mod from my mod file, including fine tuner and overload, would they still be in the game if I go back to it? Are the default in-game ones stored in the mod files or somewhere else, and if I removed them all, will they automatically come back into the game when I restart it?

The default mods are in the game's files. Not where your (personal) mods and planes are stored, the game system files. I know advanced targeting is built into the game fully, though.
