If you have 10 100k tonne ships then you can cover multiple theatres but only launch certain, smaller craft.
One 1M tonne ship, however, could launch much, much larger planes (strategic bombers, for example) and carry weapons that simply couldn't be carried by the smaller ships (for example, massive lasers do handle munitions too fast or durable for smaller reactors to power).
It's a trade-off.
Of course, larger ships also need special support (larger dry docks, for example). Look up the SS Great Eastern for a great example of troubles encountered by a ship larger than the world it inhabits, so to speak. Of course, that was a commercial vessel, but some of the issues (like needing to build a cofferdam to make hull repairs) could still apply to a massive warship.
Alternatively, you could make a 500k tonne ship with similarly massive deck space for large planes but without the capability to carry the reactors needed for a giant laser system.
