Make a controller(like those used in military drones) and another part that is supposed to function as a second cockpit.So that in case the drone gets blown up...the main cockpit doesn't get destroyed.
I have already made a RC MQ-9 Reaper but the problem is,guided missiles wont work since the cockpit is at the airport..But it can drop bombs

You can use missiles, they launch when they are detached (from detacher or pylons) using activation group, but it won't be guided

Assuming you are on PC, or have the ability to edit aircraft xml files, it would be possible to edit the range and targeting angle of the missiles, to a high range and 360° targeting angle
