Im using unity 3d 5.3.2f1 because this version advised and i have some glitches with standart Envoirment Asset (Water doesn't work normally)
In Unity 5.6+ this was not opserved. So,does anybody know which version of unity3d normally works with SP Mod tools?

5.3.6f1 should work fine with mod tools, it is the version used for SimplePlanes, and I have made several mods with it.
Unity's own standard assets being broken is another issue...
