My submarine, the August I-class nuclear attack sub, uses modded pistons and rescaled fuselage blocks. Using the Fine Tuner mod, I scaled up the blocks, turned of Calculate Mass, and scaled the block to it's normal size. I then made a subassembly of the piston and block, and after a bit of nudging, I got the submarine to dive.
Here.. a U-boat that could dive/resurface without relying on a floater in the surface.

or you can just make that floater invisible. since you are playing in windows version of SP you should download FineTuner mod for this to be possible.. I explained how it is done here
