@AaricMork are you playing with the most recent steam version that includes the destroyers and air traffic? And to make pieces smaller than the editor allows will require editing the .xml file.
Click and hold the sub assembly like you're going to carry it to the top right corner to throw it away, but carry it to the top left corner instead to save it.
This is a good place to start.
